Is it definitely worth a run thru? I've had it since release but never gave it it's fair share, what's pros and cons of it?

Hmm, have you ever played Phantom Hourglass? It's a decent bit more challenging than that.
It's not too bad, though.

I'm not too far in it, but I am enjoying it Can you tell me bout it a bit Nutty? It's a lot of puzzle solving, to get the tracks, you need to then learn how to drive the train, gameplay is good, music is a bit annoying!

I actually thought the music was well done! Very good stuff.
The touch controls are much better this time around, and the adventure as a whole just feels so satisfying. The combat isn't too easy or too difficult, but what will (likely) stump most players are the puzzles. Seriously, some of the dungeon designs (especially the later stuff in the Spirit Tower) are devilishly difficult. Some of the most challenging puzzles in a Zelda game, ever.
But yeah, it's good stuff. Definitely worth playing!

I played the heck out of it and I think I am at the last part, but I put it down for some reason or another and haven't actually finished it yet.
The boss fights in Spirit Tracks are awesome, though. I do remember that.

Yeah, like most Zelda games, the boss fights are definitely a highlight. Without spoiling too much... the fire-themed boss in particular was freakin' sweet, IMHO.
One thing I'll also point out: navigating the tracks while trying to avoid the enemy trains is one of the most harrowing experiences I've had in gaming. Once one is nearby, you can see in barreling towards you, and the music changes to something sinister, and trying to escape is really intense! But quite fun, too. I don't think there's been such a challenging overworld in any Zelda game since the original, IMO.
